Transom Holes for Motor Controls

I decided to pull the cover, the cover looks like a hat with three holes drilled through, and reseal because I noticed some stains on the inside of the transom. I pulled the covers and found bare wood. It seems structurally fine, but it is wet. What is the correct Fix for this? I posted a couple of pictures in my album not sure how to link directly to this. Also, I seem to be having really good luck removing the existing caulk all over the boat with an eraser wheel.
