Help wiring a new kicker with electric start and alternator

I have just purchased a new Yamaha 9.9 kicker with electric start and tilt. I am a little confused about how to wire it into my existing two battery configuration due to the potential for both alternators being connected to the same batteries.
1. Is there any issue if both motors are not running at the same time? This would make it very simple to connect to the existing three way switch paralleling the two motors.
2. If I put in a dedicated battery for the kicker, how do I ensure it is fully charged for the odd time I really need the kicker?
 
Les just ran the hot (+) to the starter battery (+) and the ground to the ground buss. Period. It will NOT charge the house battery in this configuration, however.
 
No problem running both alternators on one battery, or having the battery attached and the other alternattor running. However, the kicker alternator is low output. I usually use a VSR between the start and house batteries, thus the alternator would also charge the house, when the start was up to voltage over 13.7 volts.

I have the same kicker, great motor by the way, on my 6th year and countless hours trolling for salmon, zero problems. Starts and runs just like the day I bought it. Dont worry a bit about running both at the same time.
