why Honda's on C Dory's

The factory “recommended” Hondas engines back in the early 2000’s. I remember reading it in the factory sales brochures & website. Why that brand specifically, I don’t know. Someone else may have more detailed insight.
 
Seems to me, south of the border prefer Honda's, north of the border, Yamaha's. Maybe it's something to do with servicing and spare parts.

Honda has enjoyed a fairly long and consistent reputation for dependability (Yamaha has too). Perhaps this is just the result of lots of brand loyalty built over a few decades of providing a dependable product.

A lot of Honda outboards are derived from their auto engines. The engine on my boat is based on the one in my car and shares a lot of the technology.

Can't think of any cars made with Yamaha engines...

Now that I think about it my Volvo xc90 has a 4.4L v8 in it built by Yamaha
 
Most likely an economic issue. Honda gave the factory the best rebate/deal. Many boat builders have "deals" with the engine manufacturer. Some boat brands only have a certain brand outboard.
 
When I purchased my 83 22' CD at the factory they promoted the 70 hp Johnson. I already had a 115 Johnson, almost new waiting in Alaska for me to get home with a new CD w/o any engine. After wearing out that engine I purchased a new 90hp Honda for $$$$ reasons. It worked just fine and actually better than the 115.
All of that went away last Aug when some low life a--hole stole the whole dam thing.
